Words are, Batman knows about Joker in the Zack Snyder movie although the big baddie won't be seen in the film.

AceShowbiz - Latest report from "Batman v Superman: Dawn of Justice" says that the movie will include Batman villain easter eggs. Though Latino-Review previously shot down that the Joker would appear in the upcoming superhero movie, Badass Digest now says he is indeed in the Zack Snyder-directed film. According to the site, the Joker already exists in the "Batman v Superman" world and the Caped Crusader knows about him, although he won't be seen in the movie.
Badass Digest confirms that Doomsday is in "Batman v Superman" too and that Lex Luthor has a henchman named Anatoli Knyazev, who is the alter ego of another Batman villain, KGBeast. Lex reportedly is keeping an eye on all metahumans and one of them is Wonder Woman.
Whether or not these tidbits are true remain to be seen until the movie arrives in the States on March 25, 2016. Henry Cavill reprises his role as Superman, Amy Adams returns as Lois Lane, and Ben Affleck is cast as Batman. Also joining the cast are Gal Gadot as Wonder Woman, Jesse Eisenberg as Lex Luthor, Jason Momoa as Aquaman and many others.
