Lovely doctor Ellie Bartowski catches her geeky brother, Chuck trying to escape from the birthday party she's throwing him, hoping to get Chuck back in the dating game. Ellie's boyfriend, Captain Awesome introduces Chuck to a cute girl, who remembers his best friend from Stanford, Bryce Larkin. Unbeknownst to Chuck, Bryce has gone on to become a rogue CIA agent, currently in the midst of stealing national security secrets encoded in digital images.

Chuck recalls the good times at Stanford, when he met his last girlfriend Jill. She took off with Bryce, who also got Chuck kicked out of school. Chuck still isn't over it, despite Ellie's urging that it's beyond time to move on. Meanwhile, Bryce is chased by G-men, and is finally shot down by Major John Casey of the NSA. In the moment before death, Bryce emails the encoded security secrets to Chuck, as his PDA smokes and dies.

After the party, Chuck and his best friend Morgan are hanging out when Chuck receives the email from Bryce. Chuck sends Morgan home, accesses the file, and watches mesmerized as its contents play before his eyes, until his alarm rings at 7:01 AM, and he passes out. Morgan arrives to wake up Chuck, who is plagued by a splitting headache, and the bizarre, unbidden knowledge that bigwig General Stanfield is in town, and they should avoid his entourage on the way to work.

Morgan and Chuck work at local electronics store Buy More, where Chuck runs the Nerd Herd, fixing computers. It's a bad day at work. A new virus, named after Serbian porn star Irene Demova, is on the loose, and it's a computer killer. Meanwhile, Casey meets with General Mary Beckman and CIA guy, Graham. Whoever received Bryce's email now has all the government's top secrets. Armed with the knowledge that the email went to Los Angeles, Casey takes off to find its recipient.

At Buy More, Chuck fixes gorgeous Sarah's phone. He's pulled away to help a pre-teen ballerina in distress, and by the time Chuck finishes, Sarah has disappeared, leaving her card behind. Chuck is accosted by ambitious sales associate Harry, who lets him know that manager Big Mike is looking for a new Assistant Manager.

Morgan wants Chuck to call Sarah, but Chuck doesn't think he has a chance. He opens the door to the home he shares with Ellie and Captain Awesome, only to be confronted by a black-clad ninja stealing his computer. In the ensuing struggle the computer smashed to the floor, and the ninja takes off in a hot sports car, revealing herself to be Sarah! Her boss, Graham wants her to step out, but Sarah wants to make sure that Chuck doesn't have Bryce's email backed up, demanding twelve hours to make sure. Graham warns that killer Casey is on the way to LA.

Chuck proceeds to Large Mart to buy a new door lock. When he sees a scary-looking guy, he has a vision involving a huge explosion. Back at work, Sarah appears, claiming that she's new in town - will Chuck show her around? Morgan accepts the invitation on Chuck's behalf. Later Sarah readies for the date, strapping on ankle knives and a bulletproof vest. Graham tells her that she's on her own; if Chuck tries to run - even if he is a nice guy - she should kill him.

Chuck is having a great time with Sarah, who admits that she likes him. On the way to a club, Chuck is seized by disturbing images when the General's motorcade passes. Casey watches from a parked car, telling his partner that Chuck is the target. They need to keep him alive, but Sarah is expendable. When Sarah sees a bunch of suits enter the club, she pulls Chuck onto the dance floor. He is flustered by her sexy dancing, unaware that she is taking out their pursuers one by one.

Sarah pulls Chuck out of the club and into his Nerd Herd car. She drives like a maniac to get away from Casey, while explaining to Chuck that the NSA is after him. After Casey smashes their car, Sarah saves Chuck's life, and they take off on foot to a rooftop, as she fills him in on Bryce. Chuck admits that he saw the email, just as Casey appears. Sarah tells Chuck not to freak out, and before he knows what's going on, both she and Casey are aiming their guns at him.

Freaked out, Chuck has a vision that General Stansfield is scheduled to die in a nearby hotel, and that the scary guy from the Large Mart, a Serbian demolitions expert, has supplied the bomb. Sarah deduces that since he saw the email, Chuck now IS the computer that Bryce stole. But can Chuck help them diffuse the bomb in time to save the General, who's already on stage, giving a speech?

Chuck leads Sarah and Casey to the bomb, which is wired to a laptop in the room where the General is speaking. With little time, Chuck uses the laptop to access Irene Demova's website, thus frying the hard drive, and diffusing the bomb. Afterwards, Sarah and Casey argue over who gets Chuck. Knowing that they need him, Chuck tells them to leave his family and friends alone and takes off.

At dawn, Sarah finds Chuck on the beach, wondering why Bryce put a computer in his brain. Sarah tells Chuck to go back to his old life; he will work with them, and be protected, but he mustn't tell anyone. Sarah asks Chuck to trust her, but doesn't tell him that she was Bryce's girlfriend. Back at work, Chuck applies for the Assistant Manager job. Big Mike sends him off to train the new guy - it's Casey! Seeing Sarah shopping, Chuck experiences a vision, which ends with her pointing a gun at him.
